I actually cover the entire process from start to finish in this video.

You need access to Maya and Motionbuilder to do all the steps, but you can at least get the character into the engine using only Maya. Motionbuilder is required to re-target a set of animations onto the new rig.

The angle between two vectors should just be the dot product. This is scaled from -1.0 to 1.0 which is actually perfect for plugging into many calculations.
